Are you certain that that one person in the background of that one comic is actually the key to the whole plot? That if you overlay all of the Christmas pages they will spell out the Vigilante's true name? That the spelling errors are actually code? That Hazel is secretly half Targaryen? My current theory is that Agent Grey and Agent Black are twin brothers. Or maybe one is the clone of the other.
The reason why Agent Grey hates villains so much is that he is jealous that his brother/twin/clone is able to grow a lovely goatee while he can't. This is because Agent Black's power is to cause people to grow beautiful, lucious, manly goatees (he can do is in women too, they become very manly as a result), and Agent Grey is angry that his brother/twin/alien clone from outerspace won't use that power on him. However, the reason why Agent Black won't use that power is because Agent Grey's power is to prevent facial hair growth on people which is why all the heros have clean shaven faces. Also, Agent Grey doesn't know that his power is to prevent facial hair growth and subsequently can't turn it off so he can't grow any facial hair (save eyebrows and eyelashes) of his own.
Also the rogue is Illumina and Sidekick Girl's offspring (just go with it) from another dimension who became the Dark and thinks messing with her/his/its parents is funny. Of it is Mr. Ferret if he became human.
The Dollmaker is Chris and Drake's (Maelstrom) true born descendant (I don't know, maybe a wizard did it) who is angry at the world because he didn't inherit the straight hair that his genetics should have given him. After burning his hair on a straightening iron for the millionth time he snapped and decided to kill the world.
Those are my theories for now.

I surmise that the Hero Agency and the Villain Agency are two divisions of the same operation set up to direct the villains and heros against each other to keep them from rocking actually important boats.

Summarized repost of the grandaddy of all Scientific Wild-Ass Guesses(tm):
Illimina's brother Declan is not dead and is the prime-universe Vigilante, because the Dark is (has to be?) connected somehow to The Light. In fact, whomever the powers of Light and Dark reside with seem to be nearly immortal. The alt-future housing of Dark-Val and Light-Mac isn't to much to keep them alive, but medically-induced coma to keep them from being bored by centuries of inactivity.
Detecting a theme here. Light (Declan?/Mac) seems to be always absent, inactive, or under attack, with only Dark (Vigilante/Val) active and protecting against the true Forces of Evil.

Alternate theory that negates by previous theory: Light and Dark are Captain Universe-style personas that can inhabit anyone. So literally anyone could be. Alt future, the Powers stayed with Mac & Val for reasons of their own. Prime-universe, not only is Declan really dead, but The Dark is hopping from host to host to avoid detection/entrapment by the Agency.
